Well the coopalypse mod lets you do that! This mod brings all the co-op commanders into a player versus player setting, and it absolutely changes the game. Per the developer (Krazymouse): "The biggest features of the mod is the following: To win, you must kill the enemy's "Hub" which is a 10,000 life structure that each player starts with. Players have a zone around their main base that makes non-combat structures and workers immune to calldown powers and the super overpowered heroes. Ultimate ability cooldowns increased by 50%."
