Going into the whole deal... well, that would confuse them even more, and I prefer to leave it for later, but very briefly... uh, all the missing children (especially Charlie, Andrew, and Cassidy) sensed imminent danger (the Mimic impersonating Afton), so they agreed, with many conditions, to let William go. All of this was so that William could find the Mimic and destroy him, since he's currently the only one who knows how to do it, and definitely. William is conditioned; he has many restrictions, although sometimes these restrictions don't matter much to him, and he does what he wants on many occasions. She can also leave the facility, something no missing children could do. There's the small restriction that Charlie can no longer speak, but Henry is more than happy just to see his little girl. He finds it a little annoying that she's always watching him, but since moving in with Henry, they've had a better relationship. He even puts her to sleep so she won't be following him around anymore. While investigating The Mimic, Afton discovered this virus at the Pizzaplex, just as he found Vanessa/Vanny. Since Mimic was already impersonating William, it wasn't difficult for him to convince Vanny that they were the same person, so she, as easily manipulated as ever, helped him infiltrate the data and find the virus. Now that he's filled it in with his own information, William can take control of Glitchtrap if he wants. Although Mimic doesn't know this yet... The same goes for his ex-wife, whom he had buried in a specific place and injected with remnant as well. With Mike, it was more difficult since he had no idea where he could be, but with Vanny's help, they found him without much trouble. William is still quite clever; he arranged everything to return the souls of his children to their bodies. He has a very specific relationship with each of them. Both he and his ex-wife (Alice) have a preference for Michael, then Chris, and lastly Elizabeth. William doesn't hate her, I guess..but he finds her annoying and unnecessary, since he had only planned to have two children. Even so, he didn't get rid of her so he could investigate the remnant better, and what better way than with his daughter? To be honest, William simply enjoys teasing Elizabeth and making her feel inadequate, which is why he's going to tease her even more now that Charlotte is around. As for his other children, well, he doesn't say it out loud because he knows they hate him, but come on, he adores them. Especially Mike, because he's the most like him..
