Make sure all your aid is moved into a separate container. Water should spawn in the workbench around every 30 mins you spend away from Sanctuary so normally 1 or 2 missions. You can also run laps around the outside of Sanctuary to cause water to spawn in the workbench. Also make sure all fillable items are removed from the junk tab, this includes nuka cola bottles, milk bottles, beer bottle etc. Sometimes this can prevent water spawning.
