I decided to replace the split and repaired axel gears in the shay, and found marginal improvement. The locomotive now has a pronounced wobble at lower speeds, and does not perform quite as slowly as before. I am not sure if this is due to the gears needing to be "broken in", or if the new axel gears I fitted (from a MDC shay kit) are not necessarily designed to be interchangeable with their "assembled" production locomotive. More experimenting to come. Amongst other detailing and painting the inside of the cab a blue-green color I've seen used in other shay cabs, I removed the brown toolbox from the running board. This was a little bit of an ordeal. The box was not just glued in place, but sat on two "pins" which were part of the case metal frame of the locomotive itself. After prizing the toolbox loose, I used an Xacto saw to trim off the posts, and then filed the small nubs left over flat with the running board before re-painting the surface of the board. It turned out nicely, and it looks as if the box was never there.
