He argues that incorporating fundamental biology into machine learning models improves accuracy, efficiency, and interpretability. Focusing on antibodies, he explains how they evolve through VDJ recombination and selection, creating diverse immune responses. He critiques current antibody language models, showing that they perform well on germline residues but fail on mutated sites. He highlights efforts to refine these models, emphasizing the need to integrate biological principles for better predictions. Speaker Bio Frederick Matsen is a professor at Fred Hutch and an expert in computational biology, developing algorithms to analyze biological data. His research focuses on sequencing-based studies of viruses, immune cells, and complex microbial communities. He also works on phylogenetics, improving methods for constructing evolutionary trees. In addition to developing open-source computational tools, he contributes to large-scale collaborative projects in the field.
