It has an excitation maximum at 646 nm and an emission maximum at 662 nm, with a high extinction coefficient of 250,000 M^-1 cm^-1. Cy5 phosphoramidite is commonly employed in qPCR, DNA sequencing, and other fluorescence-based techniques requiring far-red emission or multiplex detection. During solid-phase oligonucleotide synthesis, it can be incorporated typically at the 5' end, with a recommended 6-minute coupling time. The phosphoramidite group's attachment to a secondary carbon provides enhanced stability against Arbuzov rearrangement. Mild deprotection conditions are advised, such as 48 hours at 4°C or using ultramild protective groups. For optimal preservation, Cy5 phosphoramidite should be stored at -20°C in the dark, although it can withstand room temperature for brief periods during transportation. Its solubility in acetonitrile, a common solvent in oligonucleotide synthesis, further contributes to its practicality in research applications.
