Video Overview Genome assembly is the process of reconstructing an organism’s complete DNA sequence from many small fragments produced during sequencing. To help with this, the fragments are broken down into smaller pieces called k-mers, which are simply all possible substrings of length k taken from the sequencing reads. These k-mers are then used to build an overlap graph, where each k-mer is represented as a node, and a directed edge is drawn from one node to another if the suffix of the first k-mer matches the prefix of the second. Reconstructing the genome then becomes a graph problem: finding a Hamiltonian path, which is a path that visits every node exactly once. Successfully identifying this path allows the original genome sequence to be assembled from the overlapping k-mers without unnecessary repetition.
