Een grote brand in 1584 verwoestte de orgels en de centrale toren boven de kruising, die vervolgens werd vervangen door een koepel. De westelijke toren werd in 1830 door brand beschadigd en er werd een nieuwe luifel toegevoegd. De klokken en het carillon hangen echter in een 14e-eeuws uurwerk. Minder dan een eeuw na de voltooiing van de gotische kerk viel het door Spanje geregeerde ‘s-Hertogenbosch in handen van de protestantse Nederlanders en werd de kerk protestants, ook al bleef de stad overwegend rooms-katholiek. De meeste interieurversieringen werden vervolgens verwijderd of vernietigd, zoals bij de beelden in de beeldenstorm.
