Nekoma allows both quirk-users and quirkless, however there are rules for quirk-regulation. For example: The volleyball team mainly play against quirkless schools so quirk usage is not allowed during matches. They do this by passing out quirk suppressant bracelets. Tokyo is the capital city of Japan, so it does tend to get quite a few villain attacks. This means that pro-heroes do get a lot of action there, but it is not where official pro-hero schools are located. So places like UA are in different towns (Towns with a higher number of quirk-users). This means not many hero students are seen there and only certain pro-heroes tend to the issues in Tokyo. This is why the Nekoma team were able to recognise Deku and Lemillion but not Aizawa. Since Aizawa is an underground hero and teaches, it is less likely for him to be spotted in Tokyo.
