The Phoenix platform is a software tool where biologists can design genetic circuits with a desired temporal behavior by specifying structural, functional, and performance constraints. This video shows an early version of the Phoenix platform where the designer wants to build a genetic circuit which expresses a protein within a certain range consistently between 600 minutes and 1200 minutes after starting the experiment. The designer also specifies structural constraints using the Eugene specification language (https://www.cidarlab.org/eugene). The Phoenix algorithm then looks at the available DNA parts in the library, constructs designs for gene regulatory networks that satisfy the structural and functional constraints specified by the designer, and models the dynamic behavior of these circuits. Phoenix then compares stochastic simulation traces of the models of the genetic circuit against the performance specification that describes the desired temporal behavior. Finally, Phoenix then presents the top genetic circuits that satisfy all constraints specified by the user. In this case, Phoenix has identified a genetic circuit with 4 transcriptional units with cascading activating regulation as the circuit that best satisfies all the constraints specified by the user. Note that the complexity in this example is due to the very specific structural and functional constraints specified by the user.
