There is a way to "fix" the ugly black line in Skrim SE waters. And fix the weird looking green reflections from certain foamy waters. It is far from perfect but it might be a trade off you are willing to make. Open up skyrim.ini located in Documents\My Games\Skyrim Special Edition folder. Open this with a text editor (notepad) and find the [display] "ctrl + f" type this underneath (or copy and paste) : fWaterSSRIntensity=0.0001 You can try yourself which setting provide a nice result for you. By default these settings are fWaterSSRIntensity=1.3000 (that gives you nice reflections but also a black line. If you remove this line it will revert to vanilla default.
