Leukemia Gene Expression Profiling: By Sanjna Prasad: Georgetown University

Acute Myeloid Leukemia (AML) is a severe form of blood cancer that begins in the bone marrow and affects the development of myeloid cells resulting in an accumulation of these cells in the bone marrow and the peripheral blood. AML has many factors that contribute to the development of the disease with genetics being one of the biggest causes. Mutations occur in both the tumor suppressor and oncogenes and can occur to a variety of different genes. In this project, machine learning classification models were explored in order to create a model that would be able to accurately classify data based off gene expression into tissues types - either cancerous (AML) or normal (peripheral blood, CD34+ or bone marrow). Following LazyPredict, the Random Forest method was noted to be one of the better classification methods for this data. The RandomForest method produced a model with 100% accuracy. Following this, autoencoders was conducted in order to account for more than 34% variance as initially explained in the PCA plots. Finally, feature selection was conducted in order to identify potentially biomarker genes when using the RandomForest classification. One of the top 5 genes was noted in a publication using the data to be associated with AML specific changes. All of this showed that machine learning methodology can be used in order to create models to differentiate cancerous and normal tissue with gene expression and has potentially identified genes that can help with that.
